Information

Aims, contents and method of the course

Students will learn methods for image analysis using ImageJ, Amira, or other software as needed, and carry out projects using 3D images of biological samples from x-ray microtomography (microCT) or other sources. Projects are flexible: students may bring their own projects or work on and assigned one. Techniques can include applications of image processing and analysis software to 2D and 3D images, 3D image reconstruction and visualisation, and image measurement and analysis. Projects can be on organismal morphology (comparative, developmental, evolutionary), functional or structural analysis/modeling, image computing or informatics, or other topics according to student interests.
Weekly class meetings will cover theoretical and practical background and provide time for project design and execution. The course time is not blocked, so the project work can be carried out according each student's own schedule.

Assessment and permitted materials

Based on participation (30%), project content and presentation (30%), and final report (40%).

Minimum requirements and assessment criteria

Students will carry out a small research project and present their results, while learning techniques and applications of 3D microscopic imaging. They will present their results to the class, and write a short research report in the format of a scientific paper.

Examination topics

In-class discussions, independent reading, and small-group work with instructors.

Reading list

Literature specific to each project will be chosen by the instructors and students during development of the projects.
